Problem solved.  We were running the release candidate of ArcGIS Server 9.3, which cannot be upgraded to 9.3.1.  After installing the official 9.3 version, we're able to upgrade.  Thanks to ESRI Customer support for quickly helping me out on this.

Hello,
We're trying to upgrade our ArcGIS Server .NET - Enterprise Standard - (9.3) to 9.3.1.  When I go to run the 9.3.1 upgrade file (.msp), the Windows installer issues an error message saying that it can't apply the patch because it thinks the software to be upgraded is not installed on the computer.  However, when I run the ESRI PatchFinder utility (9.3.1) it reports that ArcGIS Server .NET Enterprise Standard is installed on this box.  I've tried repairing, uninstalling and reinstalling, no luck.  Same error message every time.

The current 9.3 Server installation is working correctly, we can create and publish map services, web sites etc.  We have ArcSDE 9.3 and ArcIMS 9.3 also running with no problems on this box.

The license we used to activate the server is an EDN license.

We're running Windows 2003, SP 2.

Anyone have any ideas?  Thanks!
