You are correct ArcGIS Server Standard and Advanced editions replace
ArcIMS. Both of these allow you to serve maps services and websites like
ArcIMS. So there is now need to install both if all you are concerned
with is being able to serve up map services.
If you only have ArcGIS Server Basic, then you would need to install
ArcIMS to serve up map services. ArcGIS Server Basic is really just
ArcSDE. It has not ability to serve up web based map services or
applications.
I am not sure if you can run ArcGIS Server Standard or Advanced on the
same machine that is running ArcIMS. I have never tried that. Would be
interesting to know though.
As you are finding ArcGIS Server can be a bear to getting installed and
running properly. Especially on newer machines running Windows 7 or
Server 2008. One trick I have found which works often is to run
everything as the Administrator. By this I mean as the actual default
Administrator user. Not as yourself with administrator rights. I know it
should not make a difference but it certainly seems too quite often.
Also make sure you have all the patches installed. Some of these require
a specific order to install properly. Unfortunately Microsoft doesn't
provide that order and will try to install patches before the other
required ones are installed. Also reboot frequently between install of
updates. Even if it does say you have too.
Double and triple check your IIS install. IIS 7 is a very different
creature from past versions and it must be set up just so for ArcGIS
Webservices to run. There are a lot of required extras that you must
install with IIS for ArcGIS Server. This article might be helpful:

Subject: shrug-l: Question 2
I've run ArcIMS versions since the first really clumsy version based on
ArcView [that came out in ~1987].
Now it would seem ArcServer largely replaces ArcIMS.
Are there any long-time users of ArcIMS that can corroborate this? Is
there any reason to install ArcIMS on the same server that I install
ArcServer?
Is there any reason not to install ArcIMS on the same server I installed
ArcServer?
